I'm told the Make targets are empty, the folders are there but no target in them.

Generally it is not forward compatible (i.e. if you create workspace in 5.0 you cannot use it in 4.7) I don't think it 
was done on purpose though, do you know what exactly it does not like?

If you care to look at it, I have attached a 7z file that contains both Indigo and Helios .cprojet.  To generate the 
Indigo file I simply made a small change forcing the IDE5.0 to recreate it.
