It is a good suggestion, however with the current implementation,
targets are "projects" and support for nested projects is a long
standing ... potentially never to be addressed ... issue for the
Eclipse platform.

Moving away from the "targets as projects" has been discussed and
is not out of the question ... and a model more like the launch 
configuration may be appropriate instead.

Standard eclipse way to organize project is Working Sets,
which allow you filter project in C++ Project Navigator and Navigator views.
Unfortunately Target Navigator does not support it, I can add change request
about it.
