Hi Darren,

Does your new system support AHCI mode? If so then try to create altboot image with Fsys.ahci driver from the following 
page:

http://community.qnx.com/sf/wiki/do/viewPage/projects.qnx4/wiki/LatestSoftwareUpdates

If this doesn't help then send me output of following commands (before and after copying big file):

sin ver
sin ir
sin ti

Also send me the following output:

show_pci -vvv
